All were about the same price range (from $35-45/per person wo/w wine or beer):
Thomas Beisel (directly across from BAM--25 Lafayette Ave., Brooklyn, NY ) has a private garden side room. Viennese/old world food. Very nice and willing to accommodate menu options.
Pete's Downtown is at the foot of the Fulton Ferry Landing. Italian traditional red sauce food. Ground floor so no view from inside, but mere steps away from a great under-the-Brooklyn-Bridge views.

66 Water in DUMBO. Private basement room, but also very close to the Bridge and views. I think this one had full bar included.

And the one we chose:Marco Polo on Court St. Super old-skool Brooklyn. Incredibly charming, we were fed pasta and cappuccinos while we discussed menu options. Private upstairs room with big chandelier. Lots of pre-hipster Brooklyn charm.
